I use 2 methods-

I either use stain from Micro mark used by rail mordelers or wahses made with oils paints- Burnt sienna, umber, etc. Also grays work great for very work wood. Mix a thin wash using cheap mineral spirits and viola-

Make sure to stain the wood before gluing and glues will "waterproof" the wood making the stains not penetrate fully-
