If you use only a reasonable amount, some weathering pigments should do the trick. They shouldn't change the curing of the putty much and are vary concentrated colourants. Any paint has all of the other ingredients of the paint in addition to the pigments, so just cut to the chase.

I'd mix the putty first and then add the powder after, a very little at a time. Make sure you wear latex gloves for the last mixing part or your hands may never come clean. :)
