Hi Li,
Nope, you did nothing wrong that I can tell. The covers were designed for the armor it had leaving the factory, not to clear add-on plates. I dont have the kit you have, so I cant say you used the wrong part number or not, but its perfectly correct for the add-on armor to cover the transmition hatch. "Tanks in Detail" #1 Panzer IV has a good number of color photos of an upgunned D exibiting the overhang.
