I have run into the problem you described myself. What I do is give the model its base coat only. Gloss coat it next, apply decals and washes at this stage. Then flat coat it. After the flat coat is dry, you can finish your weathering, this way the clear coats won't obscure your weathering. An alternative to this is to coat your model with thinner before applying pin washes. The clean thinner will break the surface tension so the pin wash won't create splotches. In addition instead of using decals, you could opt for dry transfers which negate the need for gloss coating. Hope this helps.
