Here are two possible solutions. 1) Overdo the weathering with the pastels and use shades lighter than you normally would. When you apply the flat coat it will tone down the effect without obscuring it completely. 2) If you can avoid handling the model too much after you are finished or better yet mount it on some sort of a base, you can apply the pastels last so they won't be removed from excessive handling. Hope this helps.
