I used to paint them separately. Now I put them on the model and then paint them. I drybursh the whole model first so I don't have to worry about screwing up the tools when I drybrush. Then I paint the tools. I don't use any masking, just a small brush. Its not that hard and with a little practice, you'll get it. I usually put the wash on after I paint the tools. It blends them into the model and hides minr errors.
My method is based entirely on being lazy. I really hate to do extra work so I came up with this approach.
